I would like to install a on-off toggle a'la Tom Morello style on my strat, Do I run the hot from my input jack to the switch, then back again?

You can run the hot from the output jack to the switch, and the other wire from the other pole on the switch to the output jack ground. This will short the output of the guitar when the switch is closed. It will not harm the guitar since the pickups have significant internal resistance.
OR
You can run the hot from the output jack to the switch, and the other wire from the other pole on the switch to the point in the circuit where the original wire to the hot of the output jack originated. This will effect an open in the signal chain. This will be a noisier method when the switch is open.

i don't know the particulars of the wiring on your Strat, but most likely, the output jack is connected to the wiper and ccw terminal of your volume pot.
the easiest method to implement Chris's first plan (the better one), would be to connect the switch so it shorts those terminals to kill the sound. much easier than running wires to the output jack.
