So I've finally decided to get around to setting up my Les Paul copy to my specs. The relief was just fine as is, but lowering the action (I use a dime to gauge the string height) gave the higher strings (on the ninth and twelfth fret) a slight hint of buzz.
Bending the ninth and twelfth completely muted the strings.

I tried raising the action back up, and sure enough it took away the muting, but it was higher than my low E

I think it's a fret problem. Anyone?

Yes, you have a couple of problem children.

Look closely at the suspects. If they're raised up out of the fingerboard a very small amount, you can probably get away with tapping them back down. Use a very light hammer, preferably a 'dead-blow' type (the head is nylon, leather, rubber, or something similar that doesn't bounce (it has no inertia)).

If the fret is down flush like it should be, then the one behind it is worn. If that one isn't too bad (no grooves), then you can probably get away with a light fret dressing. Just be aware that to do the job correctly requires a file that runs as much as 40 Somalians. Yikes! Said file can be found here: www.stewmac.com/shopby/item/4491
