What are the advantages/ disadvantages of each?

Assuming you are asking about one of these on a Strat (3x SC and a 5-way lever switch) to let you combine neck and bridge, or all three pups? I can't see any difference to the sounds that it adds (both would add these two extra).
You could think about whether you want to press the switch quickly during a song (without needing to move the 5-way), to go from bridge to neck and bridge (needs a neck on), or neck to neck and bridge (needs a bridge on)

Ultimatley what I will have is,
A GFS "Hot Rails" type in the bridge connected to a 5 position rotary switch to do the series/ parallel/ out of phase thing.
An EMG in the middle, and an old Dimarzio HS2??? in the neck w/ the standard 5 way blade switch.
Soooooo, while I have her apart I was going to chuck the scratchy old volume pot & mabye throw a push- pull pot in there for a little extra bling.

Depends. If you often use neck, bridge-on is more preferable, and vice versa.
